Safety of .conf files

What is the current best practice when it comes to using GPGTools with personal .conf files in the .gnupg folder? Does GPGTools honour the existing files and, if so, how does it manage any possible conflicts between the installer’s defaults (or new preferences) and existing declarations in these files?

    the GPG Suite installer should honour the existing settings in the conf files.
    However there is a script, that tries to repair a broken or wrong config.
    The best for you is to backup your conf files before installing the GPG Suite and check after the installation, if something – important for you – has changed.
