Still have GnuPG in Preferences
I still have GnuPg in my Preferences. Can I remove this icon, or do I have to uninstall anything? Next to GnuPG there are the GPGPreferences and GPGTools icons... kind of weird for me.
Everything is working fine, no problems with Mail and Thunderbird. I just don't want to have old stuff on my machine.

You can simply right-click on GnuPG and GPGTools
and uninstall them.
