Hi mincepie,
System Preferences > GPG Suite Preferences does not hold any keys. It just displays existing sec/pub keys so you can select and define your default key.
To remove keys from GPG Keychain, make a backup of all your keys: This KB-article explains how to backup keys or your entire .gnupg folder.
Then remove the keys you want to remove from GPG Keychain
All the best,
steve

Is there a specific reason, why you want to remove keys?
